of the top of my head?
contra 3 (level 2)- first you had to beat two terminator-type guys that werent giving up even when you blew away their legs and then their HUGE brother shows up, just tearing through the steel walls like paper and firing at you with every gun in its arsenal
gunstar heroes: that running boss made of spheres in that rotating room near the end of the game... had a cool "tron"- like feel to it.
half life: the Nihilanth... that thing just creeped me out (giant alien fetus creating monsters.. urrrhh) and it was a pain in the ass to bring it down.
"How do you know you're good enough?" "You know." "What if you're wrong?" "You find out."

Monster Hunter, a much underrated game had some really epic bosses that behaved like some of the most realistic animal behaviour as well as creature design that I have seen in games... They usually very heavily reflect the areas in which they inhabit, and its not hard at all to imagine them co-existing with the nearby flora and fauna...

SPOILERS!! Games: Prey
The boss in prey that the main character's girlfriend was attached to. Just a little sad right?

Also, Cradle level of Goldeneye 64 was an awesome boss fight.
Don't forget summoner for Ps2. The way the game's story develops is great. The areas where you're comfortable and have friends in are completely taken over by the end of the game, especially the battle in Iona temple with a demon that is about as tall as the ceiling and is invisible most of the battle. Craziness.
My game play is limited, but to date the boss that sticks out most for me is Armagon from The Scourge of Armagon exp. for Quake. And the Shamblers were definitely badass, but the creatures I hated (liked) the most were the 3 legged blind spider things.

Mike Tyson from Mike Tyson's Punch Out- Surviving the first 1:30 into the first round was INSANE!!!
Ninja Gaiden on NES - Just the whole game pissed me off. You get to the final boss (or anywhere else in the game) , and if/when you die, you have to start the whole game over. Can't believe how many times I trashed many of NES's because of that game
Pitfall (SNES) That Jaguar in first level. He's the first boss you have to fight.
Jinpanchi - Tekken 5 Dark Ressuration ( Highest Difficulty) . Dude killed me in just 2 HITS!!!! (and that's even when I'm blocking)
M - (motherf***ing) BISON!!!!!! (aka Balrog if you have the Japanese version) ( Street Fighter II, Street Fighter II Turbo- SNES) Wow. Just ass kicking after ass kicking after ass kicking. Couldn't believe how relieved I was when I finally beat him.
IDOL - Killer Instinct (SNES): Man, some of the combos he did, I just put down my controller and watch his kick the crap out of me. That's all I could do really. Especially if you enter in the super speed cheat (which btw is holding all three punch buttons and holding left on the d-pad when you saw the "vs" screen before your match)

One of my favourites, in a game filled with hilarious minibosses.
Can't be the only one to like the name combined with his soundtrack :]
ff6 - Atma Weapon ;D
And I agree with is the Boss in Snake Eater. The symbolism was a little over the top for me, but the scene was great. And thumbs up for any boss battle where you actually have to use some sort of strategy (as opposed to most final fantasy fights :/ )

grabs the metal gear solid series of games...*plonks on table*....ohh ya baby.
one guy i found particularly irritating was an exo-skeleton ninja boss..he has a steal suit was super super fast..hit hard and was hard to hit let alone knock his health down...metal gear solid 2 i think..also there is a boss on MGS not sure which version but there is lke mecha dino machines you have to fight off 4 statee of the art 30ft military mecha robots........was tricky..but i whooped them mo fos..after about a week
ANOTHER one of MGS was this realy fat bloke (cnt recall name) who placed mines all over a helipad and u had to chase him, avoid mines, avoid gune fire, avoid snipers, shoot at him, counter his regeneration..all of that after having taken about an hour to locate him using a machine that detected his colonge (spelling...i mean COL-ONE as in smelly stuff guys wear)
TEKKEN 4: the old guy boss at the end..wasnt SUPER UBER hard but tried my patience
but defo on TEKKEN4 the TEKKEN mode where you have about six freakin armys attack you at once ..thats hard
OOOOOOOOOOOOOOOOOOOOOOOOOOO
CRASH BANDICOOT....when i was 11 the bosses on crash bandiccot...i think "TINY THE TIGER"..he was tough if i remember correctly![]()
Recorded my portal gameplay today just to rave here about how awesome GLaDOS is (pardon my low pc specs, the game doesnt look as fancy as it should)
(((SPOILERS)))
I'm currently still mulling through the advanced levels, finished the basic game yesterday, totally love it![]()
only times i ever been really facinitadet with boss fights was with some bosses from the mgs series and ofcourse diablo in diablo 2 (howly F*** how many times have i tried to do that, lol, and the use of potions lol :p)
also the endboss in the new portal game, it ain't tuff, but its nicely donejust because it really feels like you are destroying the game itself :p lol (and the subtitles are great)
The whole game is incredible. every single boss was bleeding with awesome. the boss earlier in that level was my favorite, where you had to climb up a building and at the same time he's trapping you and you have to dodge him ramming into you. i'm still waiting for an fps to have that kind of nonstop action.
The bosses in sonic 2, sonic 3, and sonic and knuckles. Those are hard, much harder than any mgs boss.
A bunch of splinter cell bosses where awesome too. The first 2 games had really well designed environments.
